I will soon be the proud owner of another Mazda. Ok the question is the B6 engine in the MX-3 the same as the B6 1.6 in the miata. If indeed it is what are the differences besides transaxles.

I'm 99% sure that they aren't the same. Your 1.6 is the same as the 2nd gen 323 1.6, which I believe is a newer version of my 1st gen 323's 1.6. Also, the 1.6 was used in the lower trim 1st gen Proteges(the 1st gen Protege is the base for the MX-3 and 2nd gen 323).

What I know already is both engines are B6's. Unlike your 323 they both have DOHC. Both are 1.6 liters. If anyone can tell me what is different since I know some things can be bolted on and others can't.

Basically the same engines!! Miata b6 has more aggressive cams, bottom end!! Almost all the internals are usable in the mx-3 b6 engine!! i know you cant use the clutch, tranny...but flywheel will fit with mx-3 clutch kit!!

Some other engines as far as I know are the same as the 1.6 dohc, an that can be used or cannabalized for parts are:
Mercury Capri 91-94 (Non-Turbo)
KIA Sephia (1.6L) 94-7/96

Not getting another but my brother already has one that we play around with every now and then. We are just looking for easy bolt on performance type stuff. Not really looking to be a road warrior or anyhting, but something fairly agile for curvy roads and an occasional mountain run.

Wow, I was glad to find this site... MX-3 owner here... 7th one... all around mazda guy, and I can tell you for sure that even though they share the same engine code, they are different enough that the engines are not interchangable... the main differences lie in the small alterations made to he b6-dohc made to let it fit in the miata... there are differences in the routing of some fluid passages, but the biggest is that the b6 from the miata is made to use the solid-state distributorless ignition system, and the b6 for the 94-95 mx-3 (pre-94 mx-3 and the 323's used a sohc version of the b6) used a conventional distributor. Now, that's not to say you couldnt make the miata's version fit, but why bother? the power difference is so insignificant that it would be far more cost effective to build the appropriate b6 up instead, and make the miata's ignition setup work. I'm currently designing a coil-on-plug ignition setup (like on late millenias and many new cars) for the k-series v6 engnies found in mx-3, mx-6, 626, probe gt, and millenia... if you have a miata, why not shoehorn a kl 2.5 v6 in it? a bit of fabrication required, but it would be unique.. I'm intending to perform that swap when I find a guinea pig... I've already put the k8 from a mx-3 (1.8 v6) in a 92 323, but that was easy compared to a v6 miata... good luck!
